It runs in whatever it is native in (or maximized for), at least that is the case for PS3 games. For example the Show can run in 1080p, but it's native 720p, so to get it to run in 1080p you have to go to the video settings and unselect everything but 1080p (at least that s one way to do it).
Depending on the game it could look better. I mean, my understanding is a game is in native 720p (even if it can do 1080p) because of potential framerate issues.

I find it easier to just have all the video options available and play it in whatever the game is native in. But that's because I'm lazy I guess. I know Final Fantasy XIII is. Metal Gear Solid 4 Gran Turismo 5: Prologue Uncharted 2 and Ratchet and Clank: A Crack in Time can all run in 1080p. I'll look around and see what I can find is native 1080p.
